Study Design & Methods Development

Overview
Gene Logic has unique capabilities such as designing studies and ensuring quality of data generated during the study. These capabilities were driven by and developed as a result of our extensive work on our own internal research projects. Unlike other service providers, Gene Logic has run thousands of samples over thousands of arrays as a part of our own internal research. As part of these projects, we have also analyzed protocols and study design to determine what was successful.

Study Design

Choosing appropriate controls for studies is crucial for ensuring ability to analyze experimental data effectively. However, getting access to control tissue can be very challenging, especially for internal tissues and organs. Our reference databases have gene expression profiles on both normal and diseased tissue for many tissue types. The samples are also extensively annotated with clinical attributes, allowing for very specific grouping of samples. This data can be used to help select control genes to be used in data analysis. This data is also valuable in deciding on control genes for TaqMan-based experiments. Choosing correct control genes is crucial when undergoing TaqMan target gene validation studies. Having processed over 20,000 samples as part of our internal research, we can provide guidance as to number of samples required for robust results.

Methods Development

We have tested many combinations of products for their performance in multiple worfklows. As new products are brought to market, we constantly evaluate them to understand how they behave relative to existing protocols. Our experience and testing processes ensure very thorough methods development and validation.

Have a TaqMan project and need to use a new TaqMan assay?

  • We can validate that assay and then run it with samples
  • We also run pilot projects for many clients to validate protocols that involve multiple platforms. This activity ensures adherence to protocols and validates the effectiveness of protocols.

With our experience in processing samples for array analysis, we only need to validate RNA quality to predict suitability of sample collection for array analysis.

You have very limited tissue amounts and you are unsure if the purified RNA should be amplified/labeled with NuGEN Ovation or Affymetrix two-step biotin labeling prior to array hybridization? We have extensive successful experience in handling samples with minimal RNA amounts.
